Totally depends on the place. I used to go to the pink bars in Kichijoiji with specifically written, no foreigners allowed, but they would usually let me in. But my japanese is nearly fluent but of course i still have an accent.
Some places in Ikebukuro will let you in but you have to pay an extra gaijin fee. The only way to find out is to try. The worst they can do is say no. I wouldnt be persistant as many of the places are run by yakuza. At the very least it will be good practice for your Japanese.
One thing is for sure Asians who speak Japanse will be welcome at more places than non-asians.
